Closing out this thread with a good news.
After finding out that I had forgotten to secure the air pipe to intake manifold and it separated, I put it back together and the car kept bringing multiple misfires (all cylinders and a generic misfire).
car would have engine start good for ~5s and then rpms would come down and idle would not be great. Check engine light would come on and start flashing (-> that’s bad). If I brought the rpms up, then the engine would have misfires but it did not feel that bad.
What ended pu clearing (for now?) the issue was to clear the engine ECU adaptive values (got the vag-com cable and software from Ross-tech, but I believe the method is the same regardless of what code reader you use: clear the DTC codes 3 code times in a span of 30s).
