Because the mk7 turbo is mounted directly to the head, and the other has a manifold.
Also the mk7 turbo is twin scroll from the factory.

No, it is not twin scroll. It's super clever, with the integrated head and coolant lines. The mk7 turbo is larger than the mk6's and the mk7 has variable cam phasing on both the intake and exhaust ports. The dual cam phasing is largely responsible for the great throttle response and early spool and the larger turbo pushes out the torque band later in the rev range which makes the mk7 much more powerful on stock hardware.

So im confused, a Stage one MK7 is faster than a stage 2 mk7?
maybe your TDI, even after the shifts the mk7 couldn't pull hard enough to catch up.
